Assuming you are using the stock pipes, does your mouthpiece go further in on the Bb pipe than the A pipe? That is the only thing I can think of that might cause the A side to be flat. The stock pipes are pretty much straight tubes, so if need be, and the receiver is ok, the end of the pipe could be cut off.
